    So I believe I have gotten at least one ancient emblem but I am confused how I am supposed to enter the safe haven first. Also I don't know where these emblems are stored, where can I find them to check whether I have them or not?

    you can find then on the seachart

    click ship overview then depot and you`ll fine them there

    Any player can enter the safe haven, you do not need an emblem to do that.

    Mac is correct with the rest of the answers. Has this helped resolve your questions.
