No the U-Boot's are different.

I did the alternate task and got the design, now it looks like it's chained
6 puzzle pieces completed but nothing came

You will not be able to use any of the U-Boot's until Milestone 2 has been released.

You do not get a U-Boot for completing the Puzzle, instead you get the second one when completing Quest Line 12. The one you get from completing the Optional Quest Line 7 is different than the one you receive at the end of Quest Line 12.
